In this case the settings on SD card have to switch to eMMC for normal boots but you could setup things in a way that an alternative OS could be booted from SD card too. How handle the emmc boot partition from linux. In uboot, mmc command has sub command mmc partconf for that. But it is very dangous if your design is to access the boot partition.
